Been a while since I've seen the Matrix films, but I was pretty sure the Architect explained it that way, too. The entire set-up was a series of programs to make the machines think they had won so keep them happy, when really the entire thing - including Zion and everything else we see in the films - is ALL in the matrix.
They even refer to 'the One program' and the number of times Zion has been destroyed, IIRC.
Not so much 'fan theory' as actual fact, that one...

As for Minority Report, the ending is really easy to explain - Spielberg lost the plot and added an extra half hour of crap to a brilliant story. Dick's original (Which I read) ends in the hotel room with Cruise's character gunning down the paedophile who had kidnapped and killed his young son many years earlier. The whole point is that he would never have known about the guy, let alone killed him, without the prophecy. It's an utterly brilliant, really dark story - ruined for the sake of a happy ending.
Seeing that, I realised Spielberg was no longer the great director of old.

Right on all counts except that no one in the movie ever says Zion and the real world are another layer of the matrix. The architect does say that they allow humans to escape and form Zion in cycles, and that within the Matrix they allow for cycles of 'the One' to exist, but beyond that it's speculation. Minority Report: Ah, now that sounds right. I remember that moment in the movie, thinking that it was a great twist, then it all got undone by another "I was framed" twist.

Heh, I like these theories.
Especially the James Bond one. I've always discussed some of that stuff (that 007 has a diff personality than that one, M got older 007 got younger, Q got a LOT older, etc) but never put it into something like that! I support that message!
